Ken was still in hitstun. With a few exceptions, you can' throw people when they're being hit. Had Honda waited a half a second maybe he would have gotten the throw, but he did it too early. Complicating things, is that the move was a Counter Hit, which means hitstun was longer than normal.

Ken was mashing on low jabs anyway, so in that case I think Honda would have had to block before the throw would have come out.
