"Anybody has a question?" is incorrect.
It should be either " Does anybody/anyone have any questions?" or simply "Any questions?".
The same goes for "Anybody has a pen?", you should say something along the lines of "Does anybody/anyone have a pen ( I could borrow)?" or " Has anyone/anybody got a pen I could have/borrow"
Also, "I come to pay my tuition", although grammatically correct, doesn't sound quite right. I'd say "I've come to pay my tuition (fees)"

"Anybody have questions" is "Alguien tiene preguntas"
"Anybody has questions" is incorrect.

You are right. The pronunciation of those two words, questions and pencil, is not correct. Questions is pronunced "kwes-chen". In pencil the "c" is not pronunced as a 'z' but as an s: pen-sel.
