Cheap flights offer more itinerary possibilities, but flying has a big time and hassle overhead. If you can get a direct flight between two cities that you want to visit, great, but you still have to deal with airport transfers and check-in time. If the train ride is less than 5 hours, the train ride would be my preference: I can stretch out and walk around, I'll see some scenery, and I'll probably start and end right in the city center. Bottom line: consider all your options.

The only think I don't follow is to put cities in a "geographical order" because with low-cost flights it doesn't matter much to travel 400 miles or 1.000 miles (like one extra hour in a plane).
