also without the apu or any electrics left lowering the flaps should have not worked or it didn't as there is no hydraulics. and if the APU is going enough for flaps and gear then the instruments would still be working. like if you do a midair shutdown with FOB and start apu you have all electrics and most hydraulics.

This is where trimming helps so you aint constantly fitting the controls and also loosing speeed from induced drag as the trim tabs are down or in oppsing force to the elevator tabs

The battery died due to the fact the copilot said they turned the apu on. But since it's a game nobody did this. So I never did this myself. Notice when I lowered the gear by hand. There is a function for this too, Since i had no power.
