Try this:

1) Uninstall San Andreas
2) Delete GTA San Andreas folder (will be located at, C:\Program Files\Rockstar Games\GTA San Andreas)
3) Delete gta_sa.set (In Documents\GTA San Andreas User Files
4) Go to: C:\Users\Your User Name\AppData\VirtualStore\Program Files\Rockstar Games
5) And in there delete the San Andreas folder in there
6) Install SA
7) Try running the game now.

If there is no AppData folder, change your file and folder options to "Show hidden files and folders"
