Whenever I would try to transfer purchases it wouldn't work. I figured out where I screwed up, for people having this same problem make sure you have authorized your computer on itunes. To do so click on store, then authorize this computer. Hope that clears it up for the few who probably missed that.

I followed your steps and it works!!! Ipad 2 ios 5.0.1 jailbreaked with installous apps.
I sync with itunes and jaibreak apps and itunes app were still there.
It was also possible to put .ipa apps in itunes
