so... i just finished watching the series (fate/stay night, at least), and i noticed that most fo the scenes in the AMV aren't in the anime... what happened to them?

They are all different a little but Unlimited Blade Works is a different path than the original Fate/Stay Night because he chooses Tohsaka, Hence where the name is clever with Unlimited Lensflare Works.

@FreakishAnimeFan Yes, you are mistaken. Unlimited Blade Works is actually an alternate story. In the original game the three stories were "Fate", "Unlimited Blade Works", and "Heaven's Feel" which correspond to Saber, Rin, and Sakura respectively. The anime series is the "Fate" route which focuses on Saber while movie is the on the "Unlimited Blade Works" route with Rin and Archer.

TLDR: It's the same basic story but each of the three routes does have quite a few differences.

@FreakishAnimeFan UBW is actually more of an alternate addition to the series. It depicts the true nature and name of "Archer" in greater detail then that of the series. In the series you hear the backround, or "True Name" Of the heros that are used. Archer never got one. :) Well, this gives you an hour and a half of backround.
