Thanks to xdaniel for the Star Fox 64 toolkit which helped me a lot here.

After extracting all of the files, I found which one the sequences are stored in and tested out importing a few sequences and rebuilding the ROM.
For anyone who's interested, in a Star Fox 64 1.0 (U) ROM, the file where the sequences are stored begins at 0x000DA030 and the sequence pointer table is at 0x000BFDE0 in a decompressed ROM. The sequences seem to use the same format as SM64 but I haven't checked it properly.
