It's not the prince she couldn't defeat. It's the Holy force in the presence of three fairies.
She could kill the prince anytime... but the angelic fairies were behind him. It basically symbolizes fight between good and evil since maleficent couldn't literally kill the fairies as the fairies couldn't kill maleficent using their white magic. So they use the prince to bring justice.

Maleficent is a very vain villain. She claimed to have all the powers of Hell, but she couldn't beat a prince.
