Yes. He said in the game that if he were to die before they could put him into a computer (GLaDOS), he wanted Caroline to take over, aka put her into GLaDOS instead. He also said that she wouldn't want to, but to make her anyway. I'm sort of thinking this was maybe when he revealed what he had in mind for her for after he died

Yeah, it doesn't make sense. That's why this Caroline's protest isn't on the final game. And Valve would make the scene, BUT would like too evil, so they didn't even rendered the video
