I am sure it was a joke, I mean, Rufus laughed and the crowd thought it was funny... I don't think BF would be offended, otherwise he probably wouldn't have agreed to tour with Rufus in the first place...

Rufus, at a few of the shows I've seen him do this song, has said that every word of this song is true, except that line... because 'unfortunately, Brandon Flowers is straight and didn't give me the opportunity.'
