My theory is that Junkman's theme was originally intended to be Wily Stage 2 theme, notice how this song sounds like a continuation of junkman's theme and then the next one sounds like a continuation of this? But then i guess they decided against that and decided it fit junkman's theme better and used another theme for that area.
