The spirit of fire was on a shield planet when this was going down. ONI may or may not have been informed. The covenant knew about the parasite centuries before first contact with humans.

@pwajnkaim "They" Knew about the flood. However, the Crew of the Spirit of Fire was lost in space, and i can't recall if they were ever recovered. Besides, if they were, ONI got a hold of em, and nothing ever got out. Massive Cover up, Keyes wouldn't have known, much less anyone else.

@pwajnkaim Bungie only introduced the flood when Halo had almost no back story. it wasn't until later games, and books, that we find out that the humans knew about the flood a while before they encountered Halo.
