Milk is a noncount noun, so you don't add the s. But in this case, they are actually referring to the different brands of milk. Another way to say that sentence would be "ang daming iba't ibang klase ng brands ng milk." Because they left out the noun for brand, and substituted milk instead, it's okay to add the s.
Same with coffee. I'd like two coffees please. Coffee is already plural because it's noncount. What you're really saying is "I'd like to cups of coffee please."
