I went about the puzzle with the big jump and the water a tad differently, though it is probably a glitch. I just tossed a portal on the diagonal piece of wall, then went to the tallest tower in the water and jumped into the water, using the portal gun on the water. Aparently, the water is really shallow, so i was able to make the jump.
