Wily's and Light's creations are powerful enough that you rarely (or never) see humans fighting them directly. Humans rely on other machines to fight them, like Megaman, X, Zero, Reploids, etc.
Since Eggman's bots can be destroyed by a small mammal, I'd say that makes Wily the clear winner.

... I knew the Natural Killer Cyborg theme from Mother 3 sounded like Dr. Wily's stage, but this sounds even closer to it.

Running in that speed isn't trouble for reploids. Not even Robot Masters. Some run so fast they teleport; some run at Mach 6; and reploids can easily achive Sonic's speed by simply dashing.
