I've watched it a few times and I my interpretation is such; the man abandons faith, and realizes that the church is nothing but a building with walls and a roof. I think this video as well as the album, Apostasy, from which this song is derived from applies to this theory as Apostasy is: 'a defection or revolt', from ἀπό, apo, 'away, apart', στάσις, stasis, 'stand, 'standing') is the formal disaffiliation from or abandonment or renunciation of a religion by a person.
