Actually, I don't really know :) I never had brown water, maybe you use an other kind of wood?
Only if I use peat my water gets brown.
It also depends on your lighting I think. When I change the water in my other tank, it's always very tea coloured in the bucket. But in the tank itself, I only see clear water.

How come your water does not get cloudy and brownish ? I have wood in my aquarium as turtle basking area and my water gets the color of the wood after couple of days
