1. Try to do all the side missions (complete majority of game achievement)
2. Always pick the same 2 allies for every mission (Ally achievement)
It should work.

I beat the game 2 times and It wont unlock the "complete majority of the game" or the complete with ____ squad ally and I have the achievement for beating the game. Wtf
