Hero Garden: I named my Chao based off of my old friends I had for years.
Chao Garden: I named my Chao based off of whatever comes to mind.
Dark Garden: I named my Chao based off of those that I don't really like during my life. (Except Reala)

I have another question here, if you feed a chao fruit from the dark garden off the trees there normally, will it draw them towards the dark side, or do nothing?
