Proton beams are not how they make exotic isotopes. They actually smash two nuclei together (usually a smaller one with a lead nucleus), or sometimes bombard already heavy nuclei with neutrons. Even if they could make the unit's atoms radioactive, they would be harmless unless very large, like radium or thorium, so it would basically still throw a sticky piece of radioactive material (which IS what Blizzard claims it does). Not sure what you mean by "heavy molecules" fusing, though (???).

Irradiate could be something like a proton beam which makes the molecules of whatever it irradiates radioactive. How else do you think they make exotic isotopes in labs?
Even more fun would be to bombard the target with very heavy molecules so it would fuse into unstable huge molecules which will collapse into smaller parts and... radiation! :D

i think it's because it's still BEING irradiated at the time. The unit is dying, but the waves of radiation from the vessel causes it to become radioactive, and while the cells are being destroyed the radiation also affects those around it, destroying their cells too.

If the science vessel was forced to hang around the unit, it may make sense that the unit was still being irradiated; but the SV can die after irradiating and the unit would still be irradiated.
What doesn't make sense is that "irradiate" seems to make something radioactive, which does NOT happen, unless the science vessel throws a sticky piece of radioactive waste onto the unit, which proceeds to irradiate others until the unit dies ...
