If your talking about when she was fighting the Eva Series then the reason Shinji wasn't out there after Misato died was because of the bakalite, or whatever that red stuff is, was blocking him from entering. Although at the start of the movie what Shinji did to her was messed up.

yeah at first i didnt see the thing completely so i skipped and only got to when he said "I am so messed up" and i asked pawn what did he do and he was like look at his hand and i said WTF THE MONSTER!!!!!!!!!!!!!!!!!!!!!!!!!!!! felt very bad for asuka and wanted to strangle that sicko shinji.
