I suspect this scene was cut because of the mis-read dialogue. He says, "SkyNet presets the switch to read --only when we are sent out alone. The script intended "SkyNet presets the switch to 'read-only' ( as opposed to 'read & write.')when we are sent out alone." As it is, that line is awkward and nonsensical. It's like he's interrupting himself to add "only when we are sent out alone, even though "read-only is written in the script as a hyphenated term.
This is my second favorite scene out of this film. I wish they would have left it in but for the length of the film, it had to be cut. My favorite scene is the dream sequence with Michael Biehn as Kyle Reese.
arnie asks if there was a problem because of the time that took place between his chip being removed and the the same chip being put back in again, because as you can see when he starts running again you can see that the computer reads "discontinuity chrono 00:01:something", he realizes it took a while for them to put the cpu back in....
