Otherwise you won't be able to finish the level.
I've noticed that luring the ships to the proximity sensor and then capturing them not allways works.

Hold Z, (at least i think its Z) and drag around whatever unit you want them to repair.

Do you wait to finish harvesting? Or is that too dangerous?

Keep an eye on your collectors and you can finish harvesting, but at this point you should have enough funding to max your fleet, and if not, there is more than enough to do so several times over on level 16.
