Horus didnt kill Set, they fought for a while then were brought before the gods to settle peace. Set was sent to rule the foreign and rural lands (set was infertile and chaotic, this explained why the foreign lands had so many storms and couldnt be cultivated), and Horus would rule the cities and urban lands (Horus was the new pharoh, associating him with the people, politics, cities, and leadership).

Actually Horus did kill Set in a number of the accounts, rather brutallly in some cases. In one version Horus decapitates Set, impales him with his spear and drags Set's corpse around by it's feet.
