I have thin quilted maple veneer that's maybe 1/16 thick. It's also wavy, how would I get it flat and apply it to the body (I'm assuming before I cut out the body, from what you did here)? Would clamping it like that flatten the waves in the wood out?

You could try to dampen it and then clamp it flat between two stiff cauls.
