when coupled with "arimasen" or "aru" it's the negative of "desu." (de wa arimasen)It can be abbreviated to "Ja" (Ja arimasen).
If it's said by itself i think it means "so then.." or "well then..." like before going ahead and doing an action. Again this can be abbreviated to "ja".
