Eh... you're talking about religions, but Kyrie is just a part of the History of Music, more than a prayer indeed. Just a beautiful melody that inspirated Bach and a lot of Japanease compositors ( OST from the mangas Death Note, Elfen Lied and also from the video game Parasite Eve ). Today, we don't really care if you listen it beacause you left Islam or Catholicism, Kyrie belongs to everybody since the Public Domain exists.

I have left Catholicism for something even better - the uncorrupt, pure Truth, and it was hard at first, but God saw me through. Some times, i want to go back - but I will not.
