I have sony vegas pro 9, and I can edit with WMV, but it's easier to edit with mp4s since the vegas works with them better. I can't really help much because I don't really know the density of the problem.

Might need new codecs, FFDShow or K-Lite Mega might help.
And for mkv.. No idea, I use a converter for them lol.

Okay, so I got K-Lite Mega... but I'm not sure what to do with it. I've already installed it and set all of the settings to fit my computer, but what is it supposed to fix that is broken right now? And then what settings do I apply to fix the problem?

Hmm, lemme retrack.
Uninstall the DivX/Xvid codec (can't remember which), then install the k-lite mega pack (if I recall it comes in the pack). That should make all files valid for use. If it doesn't, uninstall k-lite mega and use FFDShow. Or you could try what FlyonSilverWings said.
To be honest, Vegas likes to screw itself more than help itself.
