@ElysiaJessica123 Ben never shot Penny. We did see Penny after that (several times). The reason she's in the church is because the sideways universe is a timeless place "after" all of them are dead--some died before Jack did, some died after Jack did, but it doesn't matter as they are meeting up in a timeless place before moving on.
