@ad1170 The extra trouble? Mate you are an idiot. Firstly the riff was originally invented on the guitar, recording it would have been a case of while the guitar is plugged in let's see what it sounds like, Wow that sounds cool, but we don't wanna compete with the melody so we'll turn it down. Muse fucked around inside the studio more then any band I've seen because they were having fun with it every day. And for fucks sake just listen to the part in the 2nd verse, it's too high to be bass.

@ad1170 Well, actually if you listen even more closely the 'scratching' noise you are hearing is actually the muted picking of the bassline played by the GUITAR. They dont play it live on the guitar very often because it's difficult, and near impossible to play and sing at the same, also slightly unnecessary, it sounds fucking amazing just on the bass.
