Wow! I did my Uzebox on an ATmega644 with a 'whopping' 4K of RAM. Can't believe you did that with only only 1K...congrats, really amazing!

well he used a ATmega168 chip, and some sort of integrated development environment (IDE).

he coded in C, you can see the code in his homepage, it is open-source.
but if you want to start programming games right away, you can try Game Maker, or try to learn a programming language like python, that is very used now and is versatile and easy to learn. ;)

How many bits does it use for output R-G-B each color?

It generates 4 bit pixel stream which is converted to RGB using 9 resistors - standard VGA 16 color pallette.
