I would not say they ruined the Wily Machine theme, it actually sound really nice, the jazz in the song sounds fantastic!

The only way to ruin the song would be to actually make it so that it is nowhere near the original melody and have the beats so jumbled up that they do not work well together at all. It is people's taste in music that will make them feel that the song is ruined.

Wily Stage 4's remake is amazing as well!
