You're right on the money. people like Shyler are far too dangerous to be left alone exposing goverment conspiracies and cover ups. but its far too risky to just kill the man as that would give his claims more credibility. So instead they assassinate his character, and make him appear like some nutjob that no one should take seriously. It's one of the many methods of dispatching of high profile government opposers.
