Tom is assuming the role of God and he is calling his son up to the house ." Come down off the cross we could use the wood, come on up to the house" .
also " theres nothin in the world that you can do ya gotta come on up to the house, and you've been whipped by the forces that are inside of you, come on up to the house". Fanatastic idea for a song only a genius such as Waits could have come up with this. You could learn to live your life by the words he sings. Beautiful song!!

The house is where we all need to go. Heaven, family, friends - everything that's important to us that we have to keep focusing on to stay human and connected and get over ourselves. The house is life, it's death, it's maturity, it's connectedness - the house is the house, man! Don't be so literal about it.
