It's basically a joke on both, although Kojima also makes jokes about PS3 later on during the Psycho Mantis scene.
Kojima was furious when he found out the Sixaxis had no rumble feature, so he had Psycho Mantis bash it during the "place your controller on the floor.." part.
But if you're using a Dualshock-3 with rumble feature Mantis sighs and is happy to have it back =p

Otacon isnt actually making a joke about the Xbox 360 but to the old Metal Gear Solid game that took place on Shadow Moses and when u would reach that part u would have to change to disc 2. When i played that part on MGS4 it was amazing, and very nostalgic. Metal Gear Forever!
