what confuses me most is the decepticon side because in this game the decepticon side the decepticons killed the autobots and in the rotf the game prime,bumblebee,and ironhide return

That's because it shows you what would have happened on the decepticon side if they had their way.

because one has nothing to do with the other (oddly) Ya see, the Decepticon Story is an alternate ending/version which never really existed. It shows what WOULDVE happened if Decepticons won, but in the movie's case, Autobots won. That's why it's always confusing people when they put alternate endings in movie games...
