On top means "on top of the chord". In standard notation the top of the chord is the highest note you play. On the guitar the highest note is on the highest string in contrast to the lowest note which is on the lowest string.
At Sithconnor, I'm not speaking out against the playing in the video because it's solid, but the chords used are all "drop 2" voicings (the most basic set of inverted chords used) with the melody note added on the highest string. Yes, they are very, very beautiful, but very easy to do on your own with just a short amount of practice. Good luck!
