I think perhaps you haven't fully understood the song, or at least it's context. It's inspired by an urban legend that during the attack on American ships at Pearl Harbour an anti-aircraft gunner was killed by a strafing attack. Seeing this a navy chaplain ('Sky pilot', as in 'navigational pilot') supposedly set down his Bible & manned the gun to defend the ship.

It's not about religion in politics, but about everyone having to defend a nation under attack. No Iraq War 2 parallels, I'm afraid!
