I don't think Lucy's a Templar, because in the video from subject 16 in AC 2, we can see Minerva with the apple of eden making humans work as slaves, and subject 16 is saying that minerva can't be trusted ( in AC 3 when he says " She's not who you think she is", no one knows who the subject 16 is...
