Tunnel Up, Store, rinse-repeat. Problem with going down at this time is you have only so much junk in your inventory to swap out for whatever you may find. It also might help to orient you to where you might be. Which could help in the event you end up doing a Vintagebeef on the way down.

Does appear that you can get lucky with clusters of animals showing up at the start, but ya far and few between seems to be the case. 1.9 looks to make it a bit to easy, there is not even a maturation period built in from what I see. I think Mo Creatures mod has a immature state built into it but...

I have had issues with placing trap-doors myself, kind of dont use them anymore, but with that being said, I do not think there is a way to place one there, short of the fix you came up with.
