In "Batman Beyond: Rise of the Joker", the very end heavily implies that Harley is alive in one scene - the two rag doll girls in the gang are shown in jail and the police woman tells them that their bail was posted by their grandmother. Said grandmother proceeds to yell at them for being such troublemakers after she tried so hard to raise them, and one of the girls says something like "Oh shut up, Grandma Harley!"
