@angelforce001 My theory is that Zelda and Link teleport to the Spirit Realm (or this game's equivalent) for the duet, sort of like how their TP counterparts acquired the Light Arrows. As for why Malladus lets them stand there and strategize right before that...your guess is as good as ours.

@sonicgen20 Well, Optimus has a deep respect for all life, so maybe he was hoping he could subdue Megatron and bring him to trial for his actions. He underestimated Megatron's power (and evil), but once he realized that...well, see above.

@Endgamelikespie Ah, but notice that "The Touch" fades out when Optimus has Megatron at gunpoint, to be replaced by a slightly darker, more awesome track.

Also note that TFP isn't exactly known for upbeat compositions. It'd ruin the mood.
