I tried getting fraps to help with my Ninja Gaiden video (I thought it would help, but I'm still unsure), and I had a problem where the fraps did not download to my user's window. But instead my mom's window. And so I could not use them while running my emulator. The fraps ended up screwing up our windows media player. So we deleted them and had to download something to fix the player.
