To answer it, I always assumed that the stage 3 stuff was watchtowers, but this is most likely not the case, I'd objectively think that it's renmants of the former civilization (remember, in Seihou, the world is desert and any plants that are not cacti are actually artificial... according to canon), nuclear silos or former skyscrapers/radio towers could work.
Stage 5, it is entirely possible you are already in the really weird dimensions (ala stage 6) or at it's gate. Hence, pentagram platforms.
