Okay, basically, you have to convert the files into a WMV format before uploading to Youtube. Try RealConverter, it's what I usually use. As for uploading anime...I would be extra careful if I were you. A lot of anime companies are super strict about taking down user-uploaded anime for "copyright reasons", even if it's just an AMV. If I were you, I would stay away from any Toei (Sailor Moon, PreCure, Dragonball) and Funimation (Fairy Tail, One Piece). I would also be careful about Aniplex and Sentai Filmworks productions, just to be safe. Studio Pierrot seems more lenient though...I've seen plenty of Tokyo Mew Mew videos from years ago that haven't been taken down.
