In 2003, Bureau of Precision Machinery in Science Ministry is working on the development of "Super Robot", despite experiencing no less than four failures. At that time, a man called Skunk visits Minister of Science, Dr. Tenma at home. He proposes to provide the ministry with Omega Factor which will allow a robot to have a reason as humans do. But Dr. Tenma refuses his proposal.
Dr. Tenma is so obsessed with developing robots that he does not pay much attention to his only son, Tobio. One day, Tobio goes out alone and is killed by a car accident. Depressed Dr. Tenma, regretting his attitude to Tobio, decides to make an exact copy of Tobio for his next super robot. On the other hand, Skunk who succeeded in stealing the blue print of the robot by using Robot camera plans to have his friend Robotician Duke Warupuru Gisu make an copy of the robot and install Omega Factor in it.
Finally, Robot version of Tobio is completed and Dr. Tenma raises it as his own son.
One day, Tobio suddenly opens his eyes as though he synchronizes something and loses his conscious -- it is just the moment a copy of Tobio named Atlas was born at the mansion of Duke Warupuru Gisu. Mr. Honda, a robot engineer, rides on the robot processing vehicle to disassemble Tobio, but the vehicle goes out of control due to computer failure. At last, Tobio recovers his consciousness and throws the runaway vehicle into the sea.

Dr. Tenma steps down as Minister of Science and rides the Tritonik, an atomic-powered floating hotel, to go to America with Tobio. Ham Egg, the master of Robot Circus, who eventually saw the scene, sets up depressed Tobio and makes him sign an employment agreement for the circus.
On the other hand, Duke Gisu appoints Skunk the trainer for Atlas in order to teach crudeness, hate and violence to him. Even though he is taught such evil emotions, Atlas feels warm only when he is with a maid robot Livian.
Skunk plans to use an iceberg to sink the Tritonik and make Atlas steal gold ingots from the ship. Tobio, however, breaks the iceberg and saves the ship by a narrow shave. Then, Atlas and Tobio confront each other with their eyes flashing. But, Tobio falls down due to energy shortage. At that time, Atlas remembers Libian's word; "Do not bully the weak." Atlas rescues and carries Tobio to the ship. But Ham Egg hides Tobio in the trunk in the ship. Dr. Tenma looks for Tobio frantically, but his voice never reaches him.

Tobio is taken to America and forced to work at Robot Circus owned by Ham Egg. Although he always makes mistakes, he gradually masters acrobatics thanks to support of Kathy, a robot girl. The major attraction of the circus is an aerial acrobat by the top star Mr. Tornado that he gets thorough 500 thousands volt current. But one day, Mr. Tornado fails the acrobat and explodes because he has performed for more than 5 months without being overhauled.

After the accident, Kathy makes Tobio practice aerial acrobats instead. Then, Tobio becomes a great acrobat.
One day, Dr. Ochanomizu, a newly assigned Minister of Science, sees the circus and notices that Tobio is the robot that Dr. Tenma created. He negotiates with Ham Egg to free Tobio, but Ham Egg never permits it. To make Tobio free, Kathy makes a fake robot of Tobio and burns it out in front of Ham Egg. Ham Egg who has believed that Tobio was broken gets mad and tears off the agreement.
With Kathy's help, Tobio heads to the airport where Dr. Ochanomizu is waiting for him. Kathy gives Tobio a new name "Atom". Then, Atom and Dr. Ochanomizu fly to Japan, where Declaration of Robot Rights has just been proclaimed.

Atom is permitted to enter Ochanomizu Elementary School by Declaration of Robot Right, and transfers into the 3rd class of the 3rd grader whose class teacher is Hige Oyaji. The class is in the middle of the election for its class chairman when Atom joins the class. Atom casts a vote to Kenichi, which eventually brings a victory to Kenichi. The opponent candidate Shibugaki who narrowly lost bullies Atom. But Kenichi and Midori come across the scene and helps Atom.
Shibugaki's mother barges into the school headmaster's room. She insists on cancellation of Atom's entrance permission and re-election. Hige Oyaji, however, rejects her requests following his own belief, which results in a stormy quarrel between them.
At that time, Shibugaki and his followers are at the biggest mechanic circuit in Asia that his father's firm is building. They ride on the roller coaster, but it suddenly stops due to overheat and they are left high above. Actually, the machine has not been completed yet. Something should be done; otherwise the coaster will explode within a few minutes! Then, the robot rescue team is dispatched, but all the team is destroyed due to strong magnetic field.
Dr. Ochanomizu thinks Atom would be able to rescue them. He advises Atom to use aerial acrobatics he mastered at the circus. Atom succeeds in rescuing them at the last minute.
His classmate's whoops of joy echo at the site. Atom feels happy and knows what mother's love is seeing the classmates and their mothers.

Skunk who failed to steal jewels is being by policemen. Then, a knight riding on the horse appears in front of him. It is self-reformed Atlas who has transformed into a huge robot. Skunk makes Atlas help to rob jewelry shops and banks. But then, Atlas leaves Skunk, being disgusted by his timid attitude.
Atlas is able to commit any evil without hesitation because of Omega Factor implanted in him. He plans to build a huge base off the coast near Kinkazan and become the Emperor of the world by means of controlling numerous numbers of robots. To pursue his plan, Atlas robs into Bureau of Precision Machinery and steals several units of robots including those of Atom's parents.
Following resonance reaction, Atom heads out to the see off the coast of Kinkazan to retrieve units of his parents. Then, he finds Atlas's underwater factory in the huge cave located at the bottom of Japan Trench, where he finds out that small Atlas transformed into a huge robot. Atlas proposes Atom to join him, but Atom refuses it. As a result they are engaged in mortal combat.
Due to their fierce battle, the factory is so badly damaged that it finally explodes. Nevertheless, Atom somehow retrieves units for his parents and Atlas evacuates from the factory by a big ride.
Several days after, Dr. Ochanomizu brings Atom to the house in the suburbs, where Atom first meets his parents. Atom finally gets his own family and home.

One night, a wounded white swan swoops down to Atom's house and turns into a lady in a couple of shakes. The lady is Princess Odette. She says that she escaped from the Robot Land and claims how awful the place is. At that time, Satan riding on a huge dragon suddenly appears and takes her away.
Next day, Atom and Dr. Ochanomizu visit Dr. Haido the founder of the Robot Land. Atom asks robots in the land whether they are treated ill or not. But none of them answers his question, just looking down without a word. Only Prince Siegfried tries to say something but again the dragon appears and swallows him instantly.
At night, Atom sneaks into the Robot Land to meet Princess Odette, but he is captured by Satan who has awaited his coming.
Then, Dr. Ochanomizu and Hige Oyaji head to the Robot Land. Atom's classmates who heard what happened also head to the land to rescue Atom.
Dr. Haido orders Dr. Ochanomizu to destroy Atom by ray gun. Just then, Sibugaki, Kenichi and other Atom's classmates stand in Dr. Haido's way. They have found out the Robot Land has an underground smuggling factory of arms and Dr. Haido is selling arms to Kinsankaku who is known as a death merchant.
On the other hand, Prince Siegfried saved by Kenichi rises in revolt with other robots and defeat Satan and Dragon.

When Bureau of Precision Machinery in Science Ministry is working on the creation of new robots, one robot under construction named Franken suddenly starts moving due to lightning strike. Uncompleted Franken who does not know a thing starts destroying buildings around him.
Skunk who happens to be there remembers that a newly born robot has a nature to believe the first person talking to it as its parent. He misuses the nature and makes Franken believe that he is the parent.
Skunk and Franken keep committing various crimes such as destruction of a popular robot dancer Misako Hoshizora, jewel thieves and bank robberies. Then, Skunk carries Franken who changed himself into a marble figure to Shibugaki's house and manages to steal jewels.
Not knowing when Franken use violence, people finally decide to remove energy from all the robots in the city. Dr. Ochanomizu, who found out the cause of Franken's errors, orders Atom to fit the reformed Plus Circuit into Franken. Atom drops Franken on the ground, and succeeds in putting the circuit on Franken. Then, Franken gets tamed and guides Atom to the hideout of the gang group.
On the other hand, a fire occurs in the business streets crowded with many office buildings. But the robot fire team is not able to battle the fire since all the energy was let out from robots. Captain Tawashi orders to put the energy into robots again. Then, robots in the city resume their activities.

Musashino, Tokyo, in 2031 -- Professor Nekomata, the owner of a red cat called Chili lives with wounded animals in the underground of the old western mansion and dedicates himself to save the nature of Musashino.
One day, Professor Nekomata warns Dr. Ochanomizu "Stop the construction within two months, otherwise something awful will happen." Hige Oyaji negotiates with Chief Tsurui of Civil Engineering Division to stop the construction, but Tsurui pays no attention to his request.
Finally, the deadline comes. All the animals in the city including those in Ueno Zoo start acting violently. Actually, it is Professor Nekomata who makes Animals demonstrate. He has controlled them with the supersonic hypnosis device.
Then, Atom on the way to take his lower-grader boy home is attacked by some birds and plunges into the building. Shibugaki frantically rescues Atom and brings him to Dr. Ochanomizu for repair. Dr. Ochanomizu fits the ultra shortwave tracing device into Atom to search Professor Nekomata. He also applies high voltage current to Atom as a precaution against attacks by animals.
Atom finds out Professor Nekomata and destroys the supersonic hypnosis device. But he eventually electrocutes both Professor Nekomata and Chili. Nekomata leaves a will that he wants to save the nature of Musashino by his returning to earth. The development of Musashino is finally cancelled.

Commissioned by the Organization for International Environment Protection, Atom sets out for the research of the desert by airplane. But the plane is attacked by a monster robot riding on the robot horse, and Atom is thrown in the desert. Atom, almost running out of energy, meets a robot sheriff prairie dog Drop III. He kindly gives Atom his spare energy cassette.
Then, a huge tower of crystal appears from the crater in the desert. Atom gets into the crystal and meets Queen-like Livian. Then the monster robot appears again in front of him. Actually, the robot is Atlas himself. Livian and Atlas live in the crystal. Since the crystal consumes a large amount of water, the area that used to be the plain has actually changed into the desert.
Atlas tries to install Omega Factor into Atom to control him. But Livian, who is afraid that Atlas becomes the enemy of human beings, gives an energy cassette to Atom and suggests him to escape.
The crystal tower reaches stratosphere. Atlas finds Atom escaping from the tower, and they start fighting. Livian tries to stop them, but she fells from the tower by mistake. Atlas frantically chases falling Livian and saves her just before she melts by frictional heat. Atlas heads back to the crystal, saying to Atom "Next time, you lose!"

Koichi has a super robot car White Planet, which was made by his late father, and he and his sister Mitsuko are preparing toward their 6th straight victory at the annual car race circling the equator. But White Planet is destroyed by Skunk who plans to stop their victory.
Dr. Ochanomizu pours all his energy into repairing the car; however, there is only one part he is not able to repair --the electronic brain of the car. Then, Dr. Ochanomizu comes up with the idea to use Atom's excellent brain as a replacement.
Finally, the Annual Car Race has come. Among several cars, Black Devil driven by Skunk's men Kiel is also seen. White Planet has appeared just before the race starts. Koichi tries to locate Mitsuko among the audience, but he is not able to find her and feels uneasy.
The race has started. At the early stage of the race, White Planet is a little behind since being involved in the accident. But Koichi almost catches up on the car driving top with his superb driving techniques.
While the race is going on, Skunk destroys Telecast Tracing Satellite 194 and tries to attack White Planet by an atomic submarine Sea Dragon. But his plan is blocked by somebody. Then, White Planet is attacked again by a huge octopus off the east coast of Africa, which is also a robot dispatched by Skunk. Then, Atom appears and defeats the robot octopus.
The secret of White Planet is that Koichi's father prepared a spare electronic brain when he made the car and made Michiko using the brain. In fact, it was Michiko's brain used for the repair but Atom's. The truth is Atom has been on a secret mission to guard White Planet.

In Gravia Kingdom, Rag who collected all the votes from the robots is elected to the first robot president in the world. Atom having invited to the inaugural ceremony as the delegation of Japan visits Gravia Kingdom with Hige Oyaji. At the airport, they are welcomed by only the lower body of Mr. Chuto Hampa, Private Secretary to President.
The Dead Cross Party is displeased at the accession of President Rag. They blackmail President and assassin the guests from other countries. Finally, they kidnap President with Hige Oyaji.
Atom and Hampa follow President and Hige Oyaji by the Robot Car, traking a sign from transmitter that Hampa puts on President's jacket secretly, and find them captured in the old tower at the home base of the Dead Cross party. Atom rescues Hige Oyaji, but Atom himself is attacked by robot birds and captured due to lack of energy.
On the other hand, Dead Cross plans to control President Rag's inaugural speech by interfering in his electronic brain. Hige Oyaji sneaks into the old castle and installs an emergency energy cassette into Atom, which Dr. Ochanomizu gave him in advance.
Just when President Rag starts the inaugural speech, Atom wakes up and starts moving. He tries to awaken hypnosis Rag using microphone. But it is the anticipation and encouragement from a large number of robots at the ceremony which brings Rag back to life. His speech ends in a great success.
Dead cross whose plan falls to the ground commits suicide bombing.

One night, a rocket crushes and bursts into flames. Then, a robot called Dam-Dam comes out from it. He is a robot made for Mars exploitation and has an electron decomposition gun at its head. Dr. Ochanomizu who well-knows the danger of the gun gives an order to remove the head from Dam-Dam. But Dam-Dam who tries to get back his head attacks other robots.
On the other hand, Dam-Dam's head Dr. Ochanomizu has stored is stolen by somebody and sold at the bent goods bazaar, and Skunk who sees the head steals it. Skunk offers Dam-Dam the exchange conditions: Skunk will return the head to Dam-Dam when Dam-Dam succeeds in bringing Atom down. Dam-Dam who accepts the offer attacks Atom, while Skunk attaches the head on the armored truck in order to kill Atom while they are fighting. But Skunk's plan ends up in failure.

Atom and Hige Oyaji find out Skunk's hiding place and destroy the armored truck. They finally succeed in catching him.
Atom who brings the head back to Dam-Dam begs him to give up it because it is too dangerous; though, Dam-Dam never listens to Atom's plea. While they are struggling over the head, the electron decomposition gun is fired by mistake. Dam-Dam who is hit by the leaser explodes at last.
Why did human make such a dangerous arm as an electron decomposition gun? Atom's deep sorrow makes him cry out.

The annual Robot Art Festival has been held at the National Robot Museum. On its last day, Denko, an electric light man made with a newly invented P.H. glass, wins the grand prize. But the moment she won the prize, Denko is disappeared somewhere. Actually, Skunk Kusai has taken Denko away from the museum.
Skunk starts committing evil acts using Denko, who becomes invisible when receiving special polarized light. Denko obeys Skunk as if a just born baby, but she also shows interests in Atom as a same robot and approaches him. Atom tries to make Denko a good robot, but he has no luck.
One day, Atom invites Denko to the Christmas party. Hige Oyaji gives a pendant with a transmitter to her as a Christmas present and then sprays her legs with red color as a marker. Pissed off at Hige Oyaji's acts, Denko gets back to Skunk's hide-away. Seeing her colored legs, Skunk thinks Denko is no more useful. He makes her bring a time bomb to Hige Oyaji's place to kill him. But Denko who thinks the bomb is a mere watch keeps it with her and disappears somewhere.
But Police who are afraid of the explosion find Denko and finally destroy her with the magnetic decomposition gun just before the explosion occurs.

On a New Year day, Dr. Ochanomizu gives Atom a younger sister robot called Uran as "Otoshidama", a New Year gift for children in Japan. Uran is a cute but tomboyish girl. She never listens to what Atom says.
One day, Atom brings Uran to downtown, where Uran separates from him and follows the Crown with other robot kids. Then, Uran is taken to the artificial island by high-speed boat. Actually, she was kidnapped with other robots and sent to the base of the robot smuggling organization located in the island
The crown Hammel plays the flute which creates a special sound wave to lure robot kids. Then, those robots are sent to the base, sorted out and reformed into slave robots to be sold worldwide, as well as to other planets in the space.
While Atom scolded by Dr. Ochanomizu wanders around looking in vain for Uran, she and other robot kids plan to escape from the island taking advantage of their own abilities. Then, Atom catches Uran's voice by means of increasing his hearing ability a thousand times and passes around the artificial island. But he is not able to locate the island because it is covered with a dome painted exactly with the same color as the sea. At that time, Uran touches the dome opener switch by accident. At last, Atom rescues Uran and other robots from the dome.
But again, Uran who was just rescued has gone somewhere.

One day, Robio of Ishio Motors and Robiett, the youngest daughter of Yani Motors know each other while Robio is practicing for the car race. They fall in love at first sight because they have the exact same structures and their electronic brains resonate in harmony.
At night, Robio who goes out to see Robiett comes across Tybolt. Robio destroys Ox against his will, and Tybolt adversely stabs a spear into Robio's chest and hurts him.
Atom enters the Grand Prix race riding on Silver Arrow of Ishio Motors on behalf of injured Robio. The race has started, and Atom and Tybolt run a dead heat. Mosquito intercepts Atom's car, while Lard and Drill intercept Tybolt's car.
Finally, Tybolt wins the race, but he commits a suicide bombing after claiming the race is invalid due to interceptions by his brothers. However, Meita Yani and Haruzo Ishio never stop fighting over the silver cup and finally say that they will run a race by themselves. To stop them, Robio and Robiett stand between Yani and Ishio's cars. Nonetheless, Yani and Ishio start the cars only to crush each other. Robio and Robiett were scrapped between the cars. Only a chunk of iron remains like a monument, and the sound of their artificial hearts are echoing at the circuit.

Atom visits the Space Station on request from Dr. Moss and takes one month training. After completion of the training, Atom is assigned to Chief of the 2nd resource research team on Mars, while the vice Chief Captain Ketchup who dislikes robots plans to take over Atom's position in one way or another.
The space craft Chris is lunched to Mars and a girl called Cabbet who plans to smuggle is hiding in it. Actually, Cabbet is a sister of Captain Rencorn who was left on Mars at the 1st resource research. Captain Rencorn saw a strange UFO and proposed to make the base of Defense Forces then. But his idea was not accepted and finally he was left alone on Mars.
On the way to Mars, a space craft from other planet sticks to Chris, and the magnetometer of Chris goes out of order due to the craft. Atom removes it, and finds a dead star-shape life form holding an atomic gun. Seeing that, Atom is convinced that what Captain Rencorn said was true.

On arriving on Mars, Atom and other crew see robots controlled by Captain Rencorn fighting against a large number of cubic illuminants. Those Aliens coming in flocks are attacking the base with atomic guns.
Atom lets Captain Ketchup and other crews flee in Chris, and leaves alone on Mars to fight against those aliens. Captain Ketchup notices he has been wrong. Then, he surges against the enemy's mother ship and blows himself up with the ship.
The Alien's plan has failed. Atom gives a salute to Captain Ketchup, praying for his soul.

Atom's classmate, Iwao Hoshiyama whose nickname is "Genchin", lives on Traffic Control Satellite 110 because of his father's business and commutes to school by a small air craft every day. Therefore, Shibugaki and other boys tease him by calling him "Zero Gravity Boy".
One day, evil Skunk, who plans to rob Pradium from the tanker Carolina III, kidnaps Genchin and intrudes Satellite 110. Skunk shot his father Naojiro's eyes and threatens to hurt Genchin in the same way. Although it is against his will, Naojiro guides Skunk to Carolina III to protect Genchin. Then, Skunk jacks Carolina III and makes it land on the place he orders.

Atom who has followed Genchin appears on the satellite, and knocks down Skunk's men. Then, hearing from Genchin about the hijacking, Atom gets into Carolina III. But the stray bullet hit its computer. Carolina III becomes out of control while Skunk who notices Atom's arrival evacuates from the ship instantly. Then, the ship starts falling down to the earth. To stop it, Atom pulls up the ship and puts it on the track following Genchin's direction. At last, the ship narrowly avoids hitting the ground.
Genchin learns that how his father's job is important. He pledges to study hard in order to become a traffic controller like his father in the future.

Members of the astronomy club at Ochanomizu Elementary School ride on the rocket for the tour to Rainbow Comet. While all the kids are excited at the beauty of the comet, the rocket is suddenly magnetized by something- it actually is Atlas's crystal. Atlas plans to kidnap those kids to draw Atom into his companion. He minifies Shibugaki, Tamao and some others to the size of 30 centimeters and threatens Atom to minify all other kids unless Atom joins him. Atom pledges to join Atlas against his will.
Then, Shibugaki and other kids are returned to their original size and taken out of the crystal by rocket. But the rocket is pulled to Venus because it stays within Venus's gravitation. Atom knows it thorough the transmission from Dr. Ochanomizu and realizes that Atlas broke the promise with him. Then he gets out from the crystal.
Atom pushes back the rocket out of Venus's gravitation supporting it with his both hands while Atlas chases him. Atom hides behind Rainbow Comet. Actually the head of Rainbow Comet consists of a collective entity of huge ice. Atom flies through the entity at a terrific speed with the rocket, Atlas frantically sprays 3 dimensional vibration waves from Zero-Saver; though, Atlas finally loses sight of Atom.
In the crystal, Jump has been left alone. Livian puts him in the capsule and sends it back to Atom.

The accidents that balloons in the shape of Atom explode occur continuously and many kids coming closer to the balloons are injured. Due to those accidents, people become to call the balloons "evil balloon" and run away when they take a glimpse at Atom walking on the street.
Atom tries to chase the balloon, but it shrinks when he tries to catch it. Instead, Atom himself is taken for the balloon and caught by a candidate for a congressman Mr. Daifuku Anko. When Atom opens his chest to verify his authenticity, Daifuku shots and damages Atom severely. Daifuku is a strong robot exclusionist and is gaining increasing number of votes under favor of the accidents. Actually, it is Skunk who sold the idea to make the balloon in the shape of Atom to Daifuku.
On the other hand, Uran asks Dr. Ochanomizu to repair Atom with her own parts. Moved by her tender word, Dr. Ochanomizu repairs Atom. Then, he makes Atom search and investigate the location of the balloon's factory from its flight track. Atom finds out the cannon from which the balloon is being lunched. At the bottom of the cannon is there the underwater factory, and where Atom extracts Daifuku's sinister plan from Skunk.
It just so happens that Daifuku has elected as a congressman for the first time, while Skunk's men are stealing money from Daifuku's safe riding on the balloons. But at the end Atom succeeds to destroy all the balloons made in his own shape.

Dr. Tozawa squeezes out his last ounce of strength to repair Atom, and asks him to save Pook from the wrong hands.
Then Atom and Pook clear up a misunderstanding each other and stand together to destroy a huge submarine owned by Kin-sankaku.

The rocket is Rocket Ural which came to the moon in 1990, and a man called Ivan is in the rocket. Ivan has a piece of diamond which Lieutenant Minya who already died of disease had excavated. No passenger except Nishiyama pays notice to the diamond since their priority is to survive. But Nishiyama who is blinded by greed takes Yoshio as hostage, and makes Atom guide him to the place where Ivan stays. When Ivan sees Nishiyama, he takes Nishiyama for Lieutenant Minya. Ivan lays Nishiyama on the bed to take care of and never allows him to leave.

Suddenly, True starts running around Shimoda city and loudly saying that a big earthquake will strike the city. Hearing that, people get panicky and a fire starts at the gas station. Atom goes to the site to prevent fire from spreading but he is mistaken for True who spreads a lie to the people. When True comes back, Domoto turns off his energy switch and starts reforming him.
Actually True has told a lie since Domoto reconstructed True's circuit to make him say to the contrary after his daughter was involved in a car accident a year ago, for he was afraid that his daughter would notice the truth that she lost her sight at the accident. But, Domoto feels remorse for the chaos caused by True and brings his circuit into the original condition.

The moment True recovers his conscious the computer at the meter room catches unusual crustal movement indicating the sign of a big earthquake. Again, True runs around the city warning that the earthquake will strike Shimoda; however, nobody believes what he says anymore. Instead, people beat up True.
Then, a minor shock strikes the city, following a tremendous main shock. Atom actively helps a lot of people. He also mimics True to comfort frightened Kozue.

Then, Degoichi starts moving, but the dam is broken at last. Degoichi runs as fast as possible to run away from the swirling muddy stream. Finally Degoichi gets to the dam constructed downstream and everybody is rescued.

It is because Atlas has set non-energy devices at the head and the tail of the subway which absorb all energy within 1 meter radius. While Atom is struggling to get close to the train, Atlas attacks Atom and dears him to head-to- head confrontation. But Atom who puts all his energy to stop the subway doesn't have time for that right now. The subway X-17 line gets out the ground just before the last station. Atom waits for the subway at the point and gets under it. Then, he holds it from under the bottom and lands it on the highway. Atom succeeds in stopping the subway safely.
Atlas, convinced by Vivian, goes back to the crystal tower.

Actually, Queen Bee is a monstrous transformation of the honey bee that Dr. Matsuda made to improve the productivity of honey bee.
While in the base, Atom is running out of energy and caught by Queen Bee. But Atom finally defeats the Queen Bee, cooperating with Uran and other students.

As fish starts spawning at the sea farm, a school of sharks appears to feed themselves. But they are driven off by Atom. A huge Kraken Monster, his mouth wide, eats up fishes and eggs together with dirt at the golden coral reef. Atom crushes against the monster, but ends up to being knocked off by its powerful electronic shock. Actually, the monster is a kilometer length electronic ray. Then, Pipi leads the monster to eat a bomb and explodes it. But it is nothing for the monster.
Atom recalls the existence of the submarine volcano near the farm. With Pipi and Luca's help, he moves the shoal of fish to lure the monster to the volcano. Just when the monster passes over the volcano, Atom have the magma erupted. Atom finally knocks off the monster.

Atom lets Rumie and her father escape from the island, putting them in a huge bottle. Sea Sneak tries to block out Atom's plan, but conversely Atom breaks its neck. Then, Atom, Rumie and her father lands on one island, where they meet a girl called Muu-Muu. She worships Atom as the bravest of the brave for he defeated Sea Sneak.
Next night, Atom visits the island again. Muu-Muu cuts Atom's head off not to let him leave the island.
On the other hand, Rumie does not know Atom is a robot. Atom makes her believe he is dead in order to hide his true nature.

While Atom and Atlas are fighting, Dr. Dobrof shoots the cannon against the satellite Amalthea and destroys it. But adversely the broken piece of the satellite hits and twists the cannon barrel. In that split second, Atlas gets back to the earth faster than light in order to get Livian back and destroys Duke Warupuru Gisu.

The artificial sun that Dr. Ochanomizu developed for the exploration of Pluto has stolen. A famous English detective, Sherlock Homespan comes to Japan to investigate the case. Actually, all his body parts except his head are machinery. He lost most of his body parts because of the dynamite explosion when he was a spy for British Secret Intelligence Service. That's why Sherlock Homespan has become to hate robots.
Homespan who transforms himself into Dr. Ochanomizu for the investigation has kidnapped by black masked men. Then, the artificial sun appears in the sky over Tokyo. Atom heads to the artificial sun, but due to its heat, Atom causes an engine trouble and is captured by its tentacles.
Atom and Homespan are brought to an isolated southern island together, where the head of the gang Mason and the piano-shaped controller for the artificial sun are waiting for them.
Mason's intention is to make Dr. Ochanomizu develop a more powerful artificial sun. Homespan who has betrayed his true identity to them is shot and becomes immobilized. Atom is also disabled because his legs and arms are changed by Mason. But Atom tries to help Homespan even though he knows Homespan's hate against robots. Somehow they work together and succeed in throwing the artificial sun away to the outer space. But then, Mason shoots the head of Homespan, his only remaining human part.
Later Homespan is born again as a robot. Now he is proud of being a robot because he knows that robots also have a brave mind and a sense of justice like Atom.

A small parcel is sent to Dr. Ochanomizu, which contains broken parts of a robot. He puts together those parts and makes up a robot. The completed robot keeps mumbling: "Aurora, Looks." Captain Tawashi and Nakamura assume that it refers to Black Looks. Then, they send Atom and Dr. Ochanomizu to Mt. Aurora in Antarctica to solve the mystery. Black Looks is known as a gang group with black masks which specializes in attacking factories and banks owned by robots.
At Mt. Aurora, there is a whale ranch owned by a robot. When Atom gets there, Black Looks starts attacking him. But Atom and other robots beat off the gang together.
On the other hand, Hige Oyaji is put in a jail since he had a fight to defend robots at the airport. There, Hige Oyaji hears from his cellmate that Black Looks hates robots because his mother was killed by robots.
Then, Hige Oyaji escapes from the jail; however, he is lost in the mountain and found by Black Looks. Black Looks uses Hige Oyaji to lure Atom. Atom fights against Black Looks and rescues Hige Oyaji. Actually, the true nature of Black Looks is just a boy around the age of junior high school kids. The parts sent to Dr. Ochanomizu were those of Nurse Robot Rozary who actually has raised orphan Black Looks.

Dr. Ochanomizu and Atom are studying several pieces of meteor fallen in the Alps. They find out that those are not debris of meteor but some kinds of parts. Atom puts them together, and what appears is a huge robot. The only parts remained is a voice tape and Atom translates it. The tape says that the robot's name is Gallon and it was a planet reforming robot sent to the General of planet Mega Roper from the King of planet Ura.
While Dr. Ochanomizu is disassembling Gallon, the sudden thunder light hits Gallon. Gallon starts moving but falls into the crater which was made when he first fell in the Alps.
Dr. Amanogawa digs out Gallon and brings him to the isolated island in the Pacific for the study of other planets. He orders Gallon to transform the island into the place just like the planet which Gallon used to live. But Gallon changes not only the land but also the atmospheric air to suffocating gas, which is exactly same to that of Gallon's planet. Then the gas starts spreading out. Atom heading to the island for research notices that it is Gallon's work and tries to stop him. But Atom's power is no much for Gallon's. Even the hydrogen-bomb missile Atom launches against Gallon is changed into gold by Gallon.
Then, Atom comes up with an idea. He provokes Gallon by saying "Prove you power by changing gravity, if you really can do anything." Gallon has changed the gravity too. AS a result, all the air concentrates on the island, being pulled by strong gravity and Gallon himself ends up to be thrown into the space.

Atom hears fishy robots are seen in the residential neighborhood. He goes out to search them and finds that nurse robot Lily, fire fighter robot Uoo, and welder robot Pitatt. They are wandering the street, missing the place they used to live. Actually, they were discarded by people due to only one mistake they made, but were rescued by Boss Robot just before being scraped. Boss Robot who is pissed off at such human's attitudes plans to revenge them. While Atom and Boss Robot are struggling, Boss Robot blows himself up.
Atom has sympathy for those three robots because he believes they still have enough ability to work. Then, Atom gets in the hopping machine with them and sets outs to find their job, but no one shows interests to hire them, since they do not have robot registration cards.
Then, Dr. Ochanomizu contacts Atom and orders him to go to the rescue of Space Factory 1022, which has been damaged due to a meteor crush. Atom thinks it is a good chance to prove their ability and gets to the site with them earlier than any other rescue team, where all three robots actively works as if displaying their abilities: Lily helps injured, Uoo battles the fires, and Pitatt welds the broken parts of the factory.
After then, the "Scrap Factory" is changed into "Robot Recycling Factory" where a lot of robots are recycled.

The bases on Neptune, Uranus and Saturn are attacked by unidentified flying objects. United Nation alleges those acts have done by Atlas and forms the Earth Defense Forces to strike him down. Before the force is dispatched from the frontal base in Mars, Atom asks Captain Killy to let him have a chance to talk to Atlas but is refused.
The battle between the Earth Defense Force and Atlas starts up at the area around Jupiter and other small planets. Atom goes there to stop Atlas, but conversely Atlas fights against him. Then, Livian tells Atom that he and Atlas actually are brothers made from the same draft.
Captain Killy succeeds to damage Atlas by shooting Super Omegatron Canon which was developed just for Atlas. While the Earth Defense Force is cornering Atlas, a large number of unidentified flying objects start attacking them. Their true identities are invaders targeting to the earth. Being exposed to their fierce attack, the earth defense force is badly destroyed, losing two thirds of its members. Atom pleads Atlas to ask people for help, but Atlas refuses it. The Earth Defense Force challenges the last fight against the invaders. But most of them are shot down one after another including Captain Killy.
Finally, Atlas appears, saying "I will show you my true power!" Then, getting in his crystal tower, he speeds to the mother ship of the enemies. The crystal turns into a black hole and swallows everything including the mother ship and flying disks.

Dr. Mazeb used to be an atomic physicist and discovered a microorganism which eats energy through his study for nuclear waste processing. Then he plans to take over the Ministry of Science to control all energy in Japan by using the creature.
Atom who went back home hears from Uran that the snow has a nature to avoid candle light. The snow can absorb artificial energy but not natural energy. Then, Dr. Ochanomizu studies the tail which Atom tore off from the panther. Actually, the enemy is a compound of several creatures, and it can not be destroyed when in the state of individual creatures.
Atom visits a robot factory of Bureau of Precision Machinery where he sees many robots piled up which are longing for getting out from the place. Then, Atom comes up with an idea to make up a huge compound robot.
Receiving the report from the weather bureau, Atom, then, lures the panther into the thunder cloud, which is struck by thunder and finally destroyed. Then the midair fortress explodes. After the explosion, the sun shines again and the snow starts melting under its warm light.

Uran visits Moshi-moshi computer in the Child Land hearing that Moshi-Moshi computer may teach her how to meet God. But Moshi-moshi computer is at a loss for it's not able to answer her question. Then, it suddenly claims that he is the God. After then all the rides such as Ferris wheel, roller coaster, and merry-go-land speed up and people in the land gets panicky. Atom who catches Uran's screaming goes to the land and rescues visitors there. Then, Atom and Uran break the barrier and turn off the main computer. Actually, the computer malfunction was caused by a cockroach stuck between wires.
Uran hears from Atom that Dr. Ochanomizu made her and realizes that Dr. Ochanomizu would be her God based on her theory. Knowing that, Uran feels a bit absurd to stick to the idea of God.

Encouraged by Atom, Tsukio finally arrests gangs. Even after knowing Tsukio's true color, his staffs warmly welcome him. Tsukio is deeply moved by their attitude.

At that time, a hijacker breaks into the cockpit and destroys its gauges, and the airship takes off accidentally. Atom controls the airship on behalf of the injured pilot, for he is not able to use his supernatural power then. The criminal hijacked the airship because he had lost his dream.
The airship has lost its control and gets into the Megalopolis, crushing against buildings and causing fires. When it almost crushes into the huge building, Atom recovers his power and saves the ship in a close call.
Atom thinks being a robot is not so bad because he can work for humans though he can not have a dream like a human. Dr. Ochanomizu tells Atom that his great performance can give a dream to humans.

In the inn, a man called Dr. Acchi has stayed for a long time. While Atom and Higeoyaji are relaxing in the bath, a fireball crosses in front of them. That is Robot Fireball that Uran met while she was taking a walk.
At midnight, an earthquake hit the area. When Higeoyaji peeps into Dr. Acchi's room, there is no one there. Actually, Dr. Acchi has found out the treasure hidden under Stone Face while researching Viking, and is excavating it with Robot Fireball at midnight.
At the moment they find out the treasure, Stone face on the mountain starts rolling down. Atom stops and banks up the stone, but he cannot hold it due to energy shortage. Then, Stone face falls into the dam and the dam breaks. The water floods out and the villages around the dam sink under the water. Stone face was set there as a guardian angel of the treasure.
Robot Fireball who resents the fact that he was used and deceived by Dr. Acchi does not try to save Dr. Acchi almost drowing in the water. Then Atom comes to rescue Dr. Acchi despite his energy shortage. Seeing Atom's behavior, Robot Fireball changes his mind and rescues Atom and Dr. Acchi.

Seeing it, Zeus stops fighting against Atom and pounces on Lump. But Zeus is shot by Lump. He falls down on the ground. Amazingly, another small robot rolls out from Zeus. It is the robot who yearned and followed Uran. Actually the robot is a brain circuit of Zeus. When Uran met him before, the robot was on his way escaping from Lump since he disgusted to work as a robot killer.
Atom jumps on Lump quickly and binds his body with a gun, throwing it as if it is starchy syrup. Zeus who separates from Lump shakes off Uran clinging to him and flies away to the sky.

Dr. Guld who lives in Green Land tells at his deathbed that he is a descendent of Viking and asks Atom and Dr. Ochanomizu to help his Viking brothers to find out the sacred land where God of Odin is enshrined with gold.
Then, Atom and Dr. Ochanomizu head to the sacred land by the ship leaded by Captain, Claude, who has only one eye, arm, and leg. When they reach the place in the tundra area following Dr. Guld's word, they find a stone board inscribed the phrase "Only Gurara can find out gold". Gurara means the king of Odin chosen by God.
Some Viking's descendents live in the plain near the sacred place, and their king is a man called Zakuro. So far, Claud and Zakuro have fought many times, and Claud lost his eye, arm and leg due to the fights with Zakuro. They start fighting over the throne again, and Claud defeats Zakuro at last.

Zakuro's son, Zabi, joins Atom's party to the sacred land. His true intention is to revenge Calud. They finally reach the sacred land. But the true identity of Odin is a broken space probe from outer space. It came to the earth a thousand years ago and has been enshrined by people as God.

Atom is severely damaged by magnetic of Odin, while Claud who tries to save Atom loses his life. After then, Dr, Ochanomizu repairs Atom. Recovered Atom throws the space probe into the sulfur spring and destroys it.
Zabi promises to become a brave man like his father and Claud.

But again, Atom is attacked, this time by a robot Sphinx, who has intercepted the excavation of the pyramid and destroyed the first camp completely. Now that no one is in the first camp, Teacher, Noppo, Serve, and Heck Ben of the 2nd camp starts excavating. At that time, a man called Jose Peres appears to warn them to stop the excavation. What is in the pyramid is freezing hibernation machine invented by Dr. Don Peres, a brother of Jose Peres, and frozen Dr. Don Peres has been sleeping in the machine. He used his own body as a guinea in order to convey the current record and culture to the future, and Robot Crab's true role was a feed tank for water and oxygen. On the other hand, Monsieur Ampere's intention was to steal Uranium which is the source of power for Robot Crab and Noppo's true identity is a police officer from Mexico City. He was there to find the evidence of Monsieur Ampere's crime.
Atom breaks Sphinx from his misunderstanding, but Atom promises Sphinx to repair him later.

The stolen blueprint of Atom's prototype model has found in the underground fortress in Republic of Grotta. Dr. Ochanomizu ordered Atom to retrieve the blueprint since the prototype was designed to be installed a neutron bomb. Changing himself into a shape of man, Atom tries to sneak into the fortress in the country; however, he is blocked by laser beams. Then a robot girl who lives in the fortress takes Atom into the fortress. She is a robot named Nyoka created by the administrator of the fortress Dr. Lindolph. She asks Atom to become friends with her. Atom tries to get to the underground safe to retrieve the blueprint. But conversely, Dr. Lindolph encloses Atom in the rocket and discloses him that Nyoka is the robot with a neutron bomb based on the blueprint. When Atom is trapped in due to magnetic barrier, Nyoka rescues him by cutting off the wires outside the rocket. Pissed off at Nyoka, Dr. Lindolph switches on the neutron bomb. Only available way to stop the explosion is disassemble Nyoka. It means that Nyoka will not be reassembled again because Dr. Lindolph has burned the blueprint.
Atom asks Dr. Ochanomizu to replace his leg to one of Nyoka's because he wants to remember her forever.
