It's been a while since I watched Evangelion, so forgive me for asking this noobish question:

Why is Rei piloting a yellow Eva?

I thought she only piloted a yellow Eva in training and a blue Eva in actual battle.

That's just the opposite: the blue Evangelion is the yellow one repainted.

After the battle with Uriel/Ramiel (che fifth angel) the yellowe Evangelion 00 was repaired and painted blue.
