I think maybe their chakra control allows them to breath in water the same way they can walk on water. Cause Rock Lee, Neji and Ten Ten were imprisoned inside a sphere of water for quite a long time and they didn't seem to suffocate. I know it's not just a hollow shell of water cause I can see bubbles when Rock Lee opened his mouth. So I wouldn't be surprised if Guy can stay submerged inside the water for a really long time.
