Vito even said to Michael, when he came back after the murder and put Michael on his knees: "Michael, your father loves you very much." He was yet a very small child back then so Vito needed help to be able to feed him. That was one of the reason (not sure if it was the core reason though) of why he killed Fanucci, but it's yet another theme.
